How do I upload my logo to a web server?
I can't seem to work it out.

I'm assuming that you've chosen the logo position as "Bottom: ?
If so, then try to make sure the aspect ratio of the logo matches the space it is going into. So if you are printing 4x6"s in portrait orientation, and you set the logo height to be 20% of the paper, then that's a space of 4" by (0.2 * 6 = 1.2) inches that it has to fill. That's quite a wide thin space.
You can try changing you print orientation to landscape (or to portrait if you're already landscape), that will change the size of the space.
But in general you don't want a square-ish logo, you want a long & thin logo for best filling that space
